.680 flush tube vs .660 extended tube

I have a .680 flush choke tube and have shot 3in #5 longbeards and got 121 at 40 yards. I then shot the .660 extended and got 119 at 40 yards. Both patterns are good and even but I don't understand not getting higher numbers through the .660. Any ideas?
