If you are talking about the full fixed choke barrel, I would make sure to tape up the bore brush and rod really well from right under the bristles all the way past the connection with the rod.  IMO if you continue polishing at the same speed when you hit the constriction you are going to cause the rod to flex and hit the barrel.
